Paired end Multiple Alignments occasionally missed
Occasionally an alignment that should be reported as a repeat with multiple alignment locations is instead report as a unique alignment. This is a result of the iterative search terminating before the extra alignment locations are identified. The missed locations will have a lower score, than the location reported.
